You are 100% correct in what you did. The entire point of using the condom is to prevent her potentially infected "pussy juice" from contacting your cock. Granted, the risk should be a bit lower because the amount transferred is less than with direct contact, and, some STIs such as HIV do not survive long in exposed air. But there is certainly still a risk, especially for all the other STIs which can survive and transfer in those conditions.
